When should you add PE to the ship?
While the parts are still in subassemblies so its easier to get into the places or after every things together so you don’t risk damaging the PE handling it?
Also do you paint the areas around it before or after adding PE?

Some photo-etch parts you have to add in sub-assemblies, if they are replacements for the kit parts. Normally, I add the photo-etch railings to the almost completed model with super glue, then dullcoat the whole model to hide glue stains when I'm done. But that's just me.
However, others add the photo-etch during construction and before painting, like this gentleman from Japan:

I think you have to experiment and see what works for you, then go with that.
