Do you use an airbrush or hand paint it all? If all hand painted then it's a bit easier, you could mask around the larger superstructures and if you paint the deck second then just touch up any mistakes. Airbrushed is a bit more tricky, I tend to spray the hull colours then hand paint the deck so similar to the above, usually I do this if a wooden deck. You can also do the opposite, paint the deck first, mask it off, then spray the hull and superstructures, time consuming but can give a very nice effect. Really all of it is down to trial and error and seeing what works best for you.

Given the usual way to paint. On ships I would build all the superstructure, attachable pieces and keep them separate. Attach deck to hull if necessary (I do 350 scale) I would airbrush, or brush paint the deck color on, then go back with a little tape to prevent blow-over and hold the ship steady and paint sides of hull. Paint all the superstructure pieces separately. Then before assembly go back and hand paint all the areas on the deck that need the main color. You have to paint them anyway, so why bother to mask. They are so small that just a bunch of dabs you may have to do some of the areas where superstructures and gun turret pieces meet the hull...I still hand paint all that....even in 350 scale
